I always suggest having the same floor throughout. It gives it a more ample feeling, consistent and not disjointed. As far as the walls go for the bathrooms we become more creative with special and unique materials for each bathroom and in this case each bathroom has its own personality . I wouldn't put any water under there because of potential mould issues (in fact, there looks like there's a bit of mould already -- is there?). You could tile the bottom of it and put a strip of LED lights under the glass. What did you have in mind when you initially thought of the idea?

A soft, warm grey shade would look lovely, and can be as dark or light as you want. A warmer shade will work with the brown stained wood floor, and the grey will complement the black granite. You could have an undertone of green, blue or tan if you didn't want a pure grey. And it would look nice with any silver metal hardware, either polished or satin/brushed, so you could choose pewter, chrome or nickel. It would still work with white trim too.
